I have this rule:
when subject contains "YOUR ORDER" I want mail to flag has red.
If recipient reply and subject is now: RE: YOUR ORDER
I don't want mail to flag red.
How can I fix this?

See if this works. Make sure you select If All not If Any.
You might find that a smart folder would work better.
Under Mailbox in the Menu bar select New Smart Mailbox...
not workoing,
the use of "RE:" remove all message. Like mac mail is not handeling the "RE:"
